Tony Pulis's side built on their 1-0 first leg lead when Matthew Upson headed in his first goal for the club on 25 minutes.
Kenwyne Jones extended their lead with a diving header five minutes later.
Glenn Whelan added a third from the edge of the area on 38 minutes, before Jones bagged his second with a powerful header on 72 minutes.
Andreas Wittwer scored Thun's consolation with 13 minutes to play.
