Borja Valero twice came close for Villarreal after 19 minutes, but he was denied by good work from Santander goalkeeper Fernandez Mario.
The away side had chances as the half developed, however, and Marc Torrejon and Julian Luque both tested the hands of Diego Lopez.
Nilmar had Villarreal's best chance of the first period, after 33 minutes, but his effort from close range was blocked.
Bruno might have headed Villarreal into the lead moments before the interval, but his effort just drifted wide.
Villarreal did take the lead moments into the second period, however, when Perez struck from close range.
Santander's first real chance of the second period fell to Gonzalo Colsa after 51 minutes, but his effort was pushed away by Lopez.
Carlos Marchena might have made it 2-0 for Villarreal after 65 minutes, but his header just missed the target.
Nilmar again came close for the home side after 82 minutes, but his effort was pushed to safety by Mario.
There was to be late drama, however, as Santander secured a point when Lauto Acosta struck home from close range.
