After a see-saw opening hour, Zahra and Sidnei struck twice in the final five minutes to help their side move into third position in the A-League table.
A dominant start from Glory enabled them to keep Wellington on the back foot, and they took full advantage when a long-range strike from Sidnei gave the home side the lead.
However, Phoenix netted twice either side of half time to earn a 2-1 lead, with Stein Huysegems and former Millwall midfielder Paul Ifill getting on the scoresheet.
Sidnei turned provider for Perth after 60 minutes when he curled in a free kick for Michael Thwaite to head home to regain the momentum for the hosts.
A draw looked likely as the match entered the closing stages, but after Zahra converted a Steven McGarry delivery with five minutes remaining, Sidnei capped off a fine individual display to move his team up the standings.
