Fabio Ferreira bagged himself a brace and gave the visitors a deserved lead in the 58th minute.
However, Sydney coach Graham Arnold's two late substitutions came on to help secure all three points for the home side.
Central Coast had the chance to equalise in the dying seconds, only for the chance to be cleared in the six-yard box by the Sydney defence.
However, Janko rounded off the scoring by adding his second shortly after, taking his total to 10 for the season, leaving him as joint-top goalscorer with Nathan Burns of Wellington Phoenix.
The victory moves Sydney up to fourth in the table, level on points with Adelaide United. Defeat means the Mariners stay eighth, with the visitors still looking for their first away victory of the season.
