The Slovenia-born player, who beat Gerald Melzer in round two, won the first two sets to rack up a strong advantage - taking the first on a tie-break before winning the second 6-3.
Carreno Busta claimed the third 6-4, however, before levelling the contest at two-sets-all after breaking Bedene on three separate occasions in the fourth.
Bedene held his nerve in the fifth and final set, however, securing two breaks to claim a 6-2 victory and 3-2 success overall to join Andy Murray in the third round.
The 26-year-old could now meet world number one Novak Djokovic in the next round.
