Mevlut Erding tested the visitors in the opening couple of minutes, blasting his first effort wide before Remy Riou made a save.
Saint-Etienne continued to have the better of the chances and managed to break the deadlock in the 24th minute as Benjamin Corgnet drilled the ball in from outside the box.
Serge Gakpo came close to equalising straight away, but Stephane Ruffier was able to keep his long-range strike out.
Both sides has a series of chances late in the first half, but neither could add the second goal of the match before the break.
Erding continued to cause problems for the visitors, but it was Nantes who looked more like scoring in the second half, with Papy Djilobodji tapping the ball just wide, while Alejandro Bedoya headed a fraction high.
However, the hosts were able to clinch the win. Chaker Alhadhur handled the ball in the box, allowing Erding to slot the ball in from the penalty spot.
The striker came close to adding a second in stoppage time, but his right-footed effort was tipped just wide.
