The home side eventually took the lead after 41 minutes when Gouffran headed home a corner to send Bordeaux into a first half lead.
Lyon went close to levelling the match after 62 minutes when Gomis advanced on goal, but his effort was blocked by the home side's defence.
The away side's best chance of the afternoon fell to Jimmy Briand after 67 minutes, but Carrasso produced a fine save in the Bordeaux goal.
Lyon pushed for the equaliser in the latter stages, but could not break down a stern Bordeaux defence who held on for all three points.
