Slovenia were unable to add to their lead in the first half, but four minutes after the break Kevin Kampl got their second goal of the evening with a fierce low drive into the bottom corner.
They added a third just a minute later, when a flowing team move was finished off from close range by Andraz Struna.
It got even worse for San Marino in the 52nd minute, as Milivoje Novakovic headed in from Struna's cross to give the hosts a four-goal lead.
Slovenia continued to pour forward in search of more goals and Dejan Lazarevic grabbed their fifth of the evening with a clinical finish past the keeper after a fine solo run.
With two minutes left to play, Branko Ilic wrapped up a comfortable night's work for Slovenia with a sixth goal that keeps them in second position behind England in Group E.
