Falcao had a good chance to put Atletico back in the lead after the restart, but his close-range header from Gabi's cross was saved by Wilfredo Caballero.
The Colombian striker tested Caballero soon after with a right-footed shot from close range.
Atletico eventually wrapped up the points in the 90th minute, with Welington deflecting Falcao's shot into his own goal from just yards out.
The win sees Atletico go level on 19 points with Barcelona at the top of the table in La Liga.
