The Dutch side started well and shocked the hosts after 14 minutes when Willem Janssen fired in to build on his team's 1-0 first-leg win.
Huntelaar got his side back into the tie on 29 minutes when he planted a free header into the net.
Schalke were ahead on the night after the break as Huntelaar scored from the penalty spot following Janssen's handball.
Jermaine Jones scored the decisive goal with 18 minutes to play when he turned in the area before finding the net.
The hosts added a fourth minutes later when Huntelaar finished off a counter attack with a left-footed finish.
