Randy Bullock could not find his range from 36 yards as the Texans struggled to get going, and the home team surged 14 points ahead when Frank Gore rushed from a yard and Phil Dawson added the extra.
The home side took complete control before the interval when Anthony Dixon rushed two yards and Dawson was accurate for the third time.
Bullock finally got the Texans on the board with a field goal in the third quarter, but Dawson restore the advantage before the end of the third quarter.
Vernon Davis marched over the line after catching a Colin Kaepernick pass early in the fourth quarter, before Dawson added three more points to seal victory by a 31-point margin, leaving the Texans 2-3.
