The Ukrainian took a surprise lead half an hour into the match, keeping his serve tidy before capitalising on a couple of double faults from the 12th seed to take the set 6-4..
The Latvian continued to struggle with his serve in the second, allowing Stakhovsky, who knocked former champion Roger Federer out at this stage last year, to edge in front before serving out 6-3 for a two-set lead.
Gulbis looked strong in the third as he tried to get himself back into the match, but was unable to test his opponent's serve, resulting in the set heading into a tie-break, which was narrowly claimed by Stakhovsky.
Stakhovsky will face either Jeremy Chardy or Marinko Matosevic in the third round.
