The opening stages of the game saw neither side register anything of note on goal before Juan Bernat saw a goal-bound volley blocked by defender Vasilis Torosidis.
Philipp Lahm and David Alaba also went close, but it took until 38 minutes for Bayern to break the deadlock at the Allianz Arena.
Alaba provided the delivery from the left that caused havoc in the Roma defence, and Franck Ribery was on hand to tap home from close range.
Bayern had controlled the opening 45 minutes and that dominance continued after the restart, with Alaba missing the target with a header when well placed.
Another opening arrived for Bayern as the match reached the hour mark. A corner was delivered into the middle for Mehdi Benatia but he somehow scuffed his attempt wide from six yards out.
Pep Guardiola's outfit effectively sealed the three points after 64 minutes through Mario Gotze, who advanced into the box to apply the finishing touches to a Robert Lewandowski cross.
Lahm and Lewandowski also found number three soon afterwards before Lukasz Skorupski came off his line to smother a Xherdan Shaqiri flick.
Manuel Neuer had been a virtual spectator but he was twice forced into action to deny Gervinho and Nainggolan before Bayern saw out the remaining minutes to earn top spot in Group E.
