The visitors took the lead in the 18th minute when Xavi Hernandez curled a free kick past goalkeeper Andres Palop and into the top corner.
Pep Guardiola's side extended their advantage after 25 minutes as Lionel Messi scored his 51st goal of the season with a trademark dink over the keeper.
Madrid can restore their 10-point lead at the top of the table on Sunday when they host Malaga at the Santiago Bernabeu.
