The Argentine attacker began the match with 48 goals to his name in all competitions.
However, he reached the milestone with both goals as Barca cut Real Madrid's lead at the top of the La Liga table to three points.
Messi has so far netted 30 goals in the Spanish league, 12 in the Champions League, two in the Copa del Rey, three in the Spanish Supercopa and two in the Club World Cup, as well as one goal in the European Supercup.
